I have recently applied for a non O visa (retirement) which should be issued on the 4th June. Due to a serious family illness it's looking like I may have to go to the UK in the next few days/weeks. My question is will leaving thailand and coming back have any effect on my already submitted Non O visa application?

If you leave before the visa is stamped in your passport the application is cancelled and you need to start again. If you leave after it is stamped in your passport you will need a re-entry permit and be back before the visa expires to apply for an extension. If you're not back in time you will need to start over again on your return
your talking about an entirely different thing. He's not in an under consideration period as such. To apply for his visa he had to have a certain number of days left on his current stamp and the visa is usually issued on the last day of that stamp

If you purchase a reentry permit and are back before the under consideration stamp expires you should be fine.
If you are concerned go back to the office that you applied at and explain the situation.
an under consideration period is not the same thing as applying for the initial 90 day non-o visa for retirement. You have to apply for this when you still have enough time on your current stamp for it to be processed.
