I am getting ready to apply for my first one year extension based on marriage to my Thai wife next month 

I have got all my paperwork filled out and all of the required documentation 

The money has been in the bank for 5 months 

My question is the bank account is in my name first and my wife’s name second 

Is it going to be a problem that the account is a joint account ?

Not a problem, but you need more money in the bank. In Thailand a joint account is seen as 50% of the money is yours and 50% the misses.
