I have just got my non-immigrant O visa and was wondering about the notification of residence for more than 90 days online, when should I do it on entering the kingdom or can I do before?

if you don't change from the 90-days Non-O visa to the "1-year extension of stay permit", your stay permit expires on day number 90 after entering Thailand. And you will have to leave the country, or you end up in "overstay". Thus no 90-days reports are needed.
to piggyback off what Graham said, after you get your 1 year extension is when they will usually put a slip of paper in your passport saying when your first 90 day report is due.
