In the UK at the moment and just received my new UK passport.
My retirement visa and multi entry are in my old passport which I also have.
Where and when will this get transferred to the new passport?
When I return and do the 90 day report or before?

TLDR : Answer Summary
When returning to Thailand with a new passport, ensure you bring both your new and old passports, as your retirement visa and multi-entry permits are in the old one. Immigration will stamp your entry in the new passport and acknowledge the existing visa in the old passport. You should then go to the immigration office to transfer the stamps and permission from the old passport to the new one. While you can do this when convenient, it is possible to complete the transfer before your first 90-day report after re-entering.

You fly in with BOTH passports, they will stamp you in on the new one and note you held a visa/extension w/re-entry in the old one.
Then you need to go to your immigration office and get the extension stamp & re-entry permit (if you got it at that office) moved to the new passport.
You're supposed to do this as soon as it's convenient, but seeing as you have to do the first 90 day report after coming back into the country in person, you could most likely wait and move the stamps before you do the 90 day report.
Don't forget to file a new TM30 with the new passport number as well
